TagNotate is the only app in the Apple iPad App Store that offers this functionality (as of August 2014). It's compatible with other stylus devices, as well, including the Apple Pencil. OneNote lets you create text and media notes, record audio, and use the Surface Pen on compatible Surface devices. At some point one of these apps (Marginnote, LiquidText, Diigo, Lumio, plus multiple others I’ve tried) will figure out that the old index card approach to research management lasted so long because of its power as a research tool. It's available on multiple platforms for smartphones, tablets, desktops, and the Apple Watch.
